Downloadable Programs

These papers address, at least in part, fundamental issues of phylogenetic methods. Programs to implement some of the methods we have developed can be downloaded from this page.

PYRAXML2 - a python wrapper for RAxML-VI-HPC

This is a python script that reads nexus data files and prepares the necessary input files and commandline options for RAxML.
BETA VERSION - UNDER DEVELOPMENT

Note: Biopython (www.biopython.org) is needed to run pyraxml2.

INTEGRATION OF AMBIGUOUSLY ALIGNED SEQUENCES IN PHYLOGENETIC ANALYSES: INAASE

Lutzoni, F., Wagner, P., Reeb V., and Zoller, S. 2000. Integrating ambiguously aligned regions of DNA sequences in phylogenetic analyses without violating positional homology. Systematic Biology 49:628-651.

Here you will find the most recent version of INAASE. It has been tested on Mac OSX, Windows XP and Linux (Debian 4.0, desktop version, but any other distro should also work). It works only with Java 1.5 or higher installed. In this version, the alignment algorithm has been improved.
